I would think that you'd be ok with just English, but being able to speak Japanese would definitely make it easier for you.

I am a family of 5 persons, two adults, one 9 year old child, and two 4 year old children. Agoda is allowing me to book a twin deluxe room for 3 adults and 2 children (free for 0-12 years if using existing bedding). Is my family ok to book this?

I don't see why not, as long as the room can fit. You should check with Agoda instead, since they are your booking agent.
